Club president Chika Ogiue now has to manage a fresh-faced trio of yaoi fans (one of whom dabbles in cross-dressing), a surly American transfer student with a penchant for obscure anime quotes, and her own rising career as a professional manga artist. Note: Genshiken Nidaime ("Second Generation") is a continuation of the previous series, with chapter numbering starting at 56. In the Japanese edition, the first volume of Nidaime is numbered Volume 10, to continue from the end of the 9-volume Genshiken series. The US edition renumbers the volumes so that the "Second Season" starts with Volume 1.

MAINHarunobu Madarame is the most hardcore otaku of the Genshiken members. He carries his obsessions to an almost dangerous degree, and will spend nearly all of his money on dōjinshi, which leaves little money for food or other living expenses. He becomes acting President of the club after being appointed by the First President. In his senior year, he passes down his leadership to Kanji Sasahara as he looks for a job.
スザンナ・ホプキンス
MAINSusanna Hopkins, often addressed as "Sue," is one of Kanako Ohno's American friends. She comes with fellow American, Angela, to visit Kanako and to attend a couple of ComiFest events with Genshiken.
吉武莉華
MAINRika Yoshitake is one of four new Genshiken members, making her first appearance in Genshiken Nidaime. Yoshitake joined on her first year after seeing Chika Ogiue's poster drawing demonstration. Like Ogiue and the rest of the new generation of Genshiken, she is a fujoshi ("rotten girl," a nickname for girls into yaoi manga). She is best friends with Mirei Yajima, and the two are often seen together. Rika also has a younger sister named Risa Yoshitake, and they both share similar interests.

矢島美怜
MAINMirei Yajima (矢島 美怜 Yajima Mirei) is one of four new members introduced in Genshiken Nidaime. Like the other members, she is a fujoshi, though she is more inept at drawing manga than others. She is best friends with Rika Yoshitake, and the two are often seen with one another. Rika usually addresses her as "Yajimacchi."

春日部咲
SUPPORTINGSaki Kasukabe (春日部 咲 Kasukabe Saki) is a student at Shiou University and the only non-otaku main character. She is the childhood friend/girlfriend of Makoto Kousaka who initially hates otaku and their lifestyle, but she is forced to hang around the Genshiken in order to be with Makoto. Later on, she is compelled to become a member herself.
高坂真琴
SUPPORTINGKousaka is currently dating Saki Kasukabe (Kousaka's childhood friend). Even though Kousaka seems aloof and Saki doesn't share his interests, he does care about very much. He is also the initial reason Keiko Sasahara frequents the Genshiken room due to her being infatuated with him.
